夏休み最後の思い出に、裏山でツリーハウスを作っていたのび太たちは突然の大きな音におどろき、空から何かが落ちてきたのかとかけつけてみるが、地面に穴が空いているだけで何も見つからない。だが、実は草むらの中に“宇宙害獣（うちゅうがいじゅう）・モング”がひそんでいた…。
モングは、アメーバ状の生物で、人の体の中に入ってあらゆるものを食べつくす、キケンな害獣だった。宇宙船の格納庫から逃げ出したモングは、たまたま地球へと上陸。その後、どら焼きの中にかくれていたところを、なんと何も知らないドラえもんが食べてしまう…！
翌朝、のび太の家の冷蔵庫が空っぽになっていることにおどろくママとパパ。さらに、せっかくみんなで作ったツリーハウスがグチャグチャにこわされ、そこには巨大な丸い足跡が残されていた。大きなタヌキが、街中を荒らしているというウワサを聞いたのび太たちは、そのタヌキが犯人ではないかと考える。
そんななか、のび太はモングを追って来た宇宙警察（けいさつ）の少女・ニーナと出会い、ニーナも大好きだという“パーマン”の話で盛り上がる。ニーナから、モングはこの街の誰かに寄生しているはずだと聞かされたのび太は、深夜のドラえもんの怪しい行動に気づいて…！？
